The Doomsday System is the 46th episode of the Edens Zero anime, and the 21st episode of the second season.
Weisz continues to fight against Müller, who activates the final protocol, the Doomsday System, causing laser beams to blast out of Foresta. With the help of Laguna they finish off the mad scientist.
Summary[]

Homura dodging Victory's attack
Xenolith expected a bigger reaction from Shiki, who over does it. He mentions that Ziggy mastered every move the very day he taught him. Shiki remembers Hermit mentioned that Xenolith died years ago, which he confirms he did, rather his human body did. Shiki freaks out a bit, which Xenolith explains that he was one of the Heavenly Knights of the Dancing Sakura from the dark ages, but is now in a mechanical body. The bot asks Shiki if Ziggy taught him, mumbling a bit before remarking that his student has fallen into the dark gravity and hopes Shiki will not do the same. Meanwhile, Behrman finds Elsie and tells her to come with him to escape. Elsewhere, just as Victory is about to step on the cage Homura is trapped in, Creed unlocks it, allowing the swordswoman to dodge it. The two argue with the Princess Guard about each other, much to Homura's confusion. Rebecca arrives on a motorcycle and grabs Homura as they head off.

The horrifying truth between Muller and the Rutherford siblings
As they ride, Pino detects Shiki's Ether nearby and inform Homura of where Weisz and Couchpo are. She then asks about the little girl, who they saved from the robots. The girl cries having lost her robot friend, Miimi, showing them a picture of them on her phone. They realize they are the bot that was blasted earlier, remaining silent as the girl asks them to find their friend. Meanwhile, as Elsie escapes with Behrman, Justice gets a calls from Holy, who reminds him to keep Nero in mind. She comments that he is bound to do something, wanting revenge for what Ziggy did to Foresta. In the ship's hangar, Sister brings Kleene to the infirmary as Jinn begs her to help his sister. At the satellite server, Weisz punches Müller, but it has no effect on the mad man. He notes how after he escaped prison he started experimenting with O-Tech, saying that they would not believe how many human guinea pigs he went through to make himself a superior O-Tech being. Hermit asks how can he be so cruel, which Muller remarks that they should be honored for contributing to the creation of the ultimate O-Tech. He remembers his best work was on the Rutherford siblings, having made the young girl watch as he dismantled her brother, remarking that their screams was the greatest show in the cosmos.

Sister dives into Kleene's past
In the infirmary, Sister Ivry is having trouble keeping Kleene stable. She decides to dive into her memories to figure something out. At the satellite server, Müller explains how he knows the Rutherford siblings, where their parents were patrons for his laboratories. However they withdrew financial support once they learned his research. Müller paid them a visit after he escaped prison, killing them and kidnapping their children and used them as guinea pigs. Witch notices that Hermit is back online and listens to their conversation. They identify the point in Kleene's past, which Sister dives into her memories from 10 years ago. She watches as the Kleene and her brother are tortured by the mad man, leaving her speechless. Angered, Weisz modifies his arm and punches Müller, followed by a barrage of bullets. The mad scientist calms himself down from this attack, and wants to recreate the experiment with Weisz and Hermit, but remembers that robots do not have emotions. This earns him a punch in the face from Weisz but Müller tells them that they are too late and that he activated the final protocol, the Doomsday System.

Weisz defeats Muller with Mortal Crash
The surface of Foresta starts to rumble, which Xenolith tells Shiki to get off the planet before he shuts down. Rebecca and the others manage to find Shiki, but a laser beams shoots out of the ground infront of them. Shiki carries Xenolith's body, when more beams erupt from the surface as the crew goes to get back to the ship. Back at the server, Hermit starts hacking into it while Weisz slices the mad scientist in half. However, Müller uses his tentacles to destroy the Arsenal Suit. Before he gets to shock him more, the mad man himself gets electrically shocked as Laguna arrives and uses his water Ether Gear. After a short argument, Laguna uses his water to carry Weisz to Müller. Using his Ether Gear, Weisz makes the mad scientist explode with Mortal Crash, leaving him as just a head.

Hermit trying to stop the virus
Shiki's group goes through the forest as laser beams erupt from the ground. Pino detects drones approaching them. After giving the little girl to Happy and Pino, the three defend themselves as the drones get close to them. Meanwhile in the satellite server, Hermit is trying to get through the tight security of the system and starts overheating, Laguna offers to cool her down which she thanks him for. Weisz asks what his job is, since the modifications needed are done by programming. Hermit reminds him that if she goes berserk, then only he can destroy her. Suddenly they hear someone calling for Hermit, which is revealed to be Müller, barely surviving as just a head. The Mind of Edens stops Weisz and asks the mad scientist how many people begged him for their lives, adding that he hurt Jinn and Kleene. He retorts that he this is different and that he did not kill them.

Foresta is restored
At the same time, Sister Ivry approaches the memory Kleene, telling her that she will erase this terrible memory and for them to go back, as her brother is waiting. The real Kleene sheds a tear from this. Back at the satellite server, Müller begs Hermit to spare him, now understanding that Machines have feelings and calls humans trash. Hermit sighs, telling that he does not understand anything at all, stating that with them, it is not about humans or bots or which is better. Müller tries to appeal to her to spare him, reminding her of their friendship. Hermit picks him up, noting that he has a good point, and scans his retinas, getting through the last encryption. With this, Hermit does not need him anymore and punches him in the face, telling him to never get near her again. As she finishes modifying the system, that thanks to Müller, she realizes that she has what is really important, that she has friends. With this, the virus is deleted from all systems, returning all the machines back to normal and stopping the Doomsday System. Shiki's group take a moment to stop, realizing what happened. However, Rebecca notes that many lives were lost and hopes that Foresta's bots and humans can be friends again.
